Abstract: In order to study the phylogenetic relationships of different Haloxylon ammodendron populations from molecular level, TrnL-F sequences were measured and analysised. We selected 10 populations which were gotten from Jungar Basin and the Tengger Desert. The results showed that: the whole length of TrnL-F sequence was 961 bp after aligned and cut and the percentage of G+C content was 30.01%-33.37%. When the gaps were treated as missing, there were 452 variable sites, 393 conservative sites. Genetic distance matrix indicated that the genetic distance value of H. ammodendron populations ranged from 0.001 to 2.311. The molecular phylogenetic trees suggested that: the phylogenetic tree was divided into three branches. The two populations of Fuhai and Fuyun gathered with 90% bootstrapping approval rating. Three kinds of Chenopodiaceae plants as the second branch as outgroup, such as Chenopodium hybridum. The rest H. ammodendron populations gathered the third branch.
